PHP, ssconvert or syntax error with shell_exec

new to php.

two setups, two different problems.

adding a script to existing web program.

php script as follows:

$file = Being uploaded by user on site;

$target = Being placed in a directory (/var/www/sitename/store);

if ($extension=="xls" && isset($ssconvert_path))

{

$command=$ssconvert_path . "/ssconvert";

if (!file_exists($command)) {$command=$ssconvert_path . "\ssconvert.exe";}

if (!file_exists($command)) {exit("ssconvert executable not found at '$ssconvert'");}

shell_exec($command . " -T Gnumeric_pdf:pdf_assistant \"" . $file . "\ " . $target . ".pdf");

}

In terminal script works when pointing to files directly.  From php, os x complains about libxml2.2.dylib and ubuntu complains that ~/.gnome2 unable to create directory permission denied.

PLEASE HELP.
