Lag Despite Powerful Server And Optimized Queries

I have a powerful server (actually, I use redundancy, and therefore, I have two). The database is stored upon an 8GB Quad. In addition, I have done the following to increase speed -- MySQL caché, limits, and indexes.

 

My MySQL server version is 5.0.4.4.

 

After checking the statuses, I, apparently, have no slow queries.

 

At one time, I usually have about 200 to 500 users online.

 

Basically, are there other things which could be causing lag? Too many queries? Looping? Table size?

 

If you can't help me with that, is there a way to check how many queries are being executed per page?

Are you sure it's MySQL lagging?  Also, how many queries are being executed per second?

I will look into that later. It seems that MySQL is the culprit, since, whenever I close the site for maintenance, it goes extremely fast.

 

Also, how would I find out how many are being executed per second?
